If you went aftermarket, the EMG pickups are $110 each. Im not sure which Floyd you are talking about, if you want an original installed, they are $189 new. It comes with a licensed Floyd on it, so you can use that or get the new one. Strings are about $6.
As for doing inlays and paint, if they don’t do it at the factory, you will need to go to a luthier. Thats a big job. Painting involves sanding the whole body. If you have a bolt on neck its cheaper than a neck thru or set neck design. The estimate on that would have to be determined on doing the back of the neck, headstock or just the body. The skull tuning pegs and volume and tone knobs can be found on Ebay for around $20 each (knobs) and Im not sure how much the tuners are.
Im not sure why you listed your amp and effects pedals, that doesn’t have anything to do with the price of a custom guitar.
